The whole point of the 90 days visa limit is that is the maximum reasonable time (according to them) for a tourist to see what they want, and prevents illegal workers from staying in the country. South Africa does the same thing, and so do many other countries.

Only if the foreign national re-enters South Africa from their country of residence will a new visa be issued as per Section 10A(4) of the Act. It means that foreign nationals who receive their initial 90 days (or 30 days) visa upon entry into South Africa will be allowed to leave South Africa before the expiry of their visas. If that original visa is still valid by the time the candidate returns to South Africa, he/she will not be issued a new one but will be admitted into the country on that original visa.

The exception to this is foreign nationals who arrive back in South Africa from their country of residence or foreign nationals from countries which share a border with South Africa.

How to Make Over Stay Appeal

However, few countries appreciate people staying too long. You do not have to return to your country of origin; you need to leave.

It looks like your choices are:

Pay the airline change fees and go home in 3 weeks.

Spend some time in Namibia / Botswana / Zimbabwe. Check with South Africa immigration to see if Swaziland qualifies as "leaving." You shouldn't have any problems on the way to your return flight as long as your total day’s in-country do not exceed the original allowance.

Spend some money and go to South Africa for a while.

Hide in SA, hope no one notices when you leave. If they have outbound passport control, they very likely will see. Penalties can range from "Don't do it again!" to a return ban of several years to significant jail time.
